Obviously my 16 week old puppy has her tail cropped, it seems to bother her, and no she isn't just chasing her tail( although that is funny to watch)She will get very aggravated and paw and bite at tail, for long periods of time, it seems like it hurts or annoys her, has anyone noticed this before? I am going to ask vet when I go for her shots but just asking here too?

It is quite possible her tail was not docked correctly and that something about it is bothering her. More likely (I'll betcha) it is fleas. They like to hang out back by the tail and can drive a dog crazy.
Try parting the hair around the tail (under it too) and look for fleas and "flea dirt" which is reddish brown flecks of flea poop which contains the dogs blood.

I wonder if it is like when a person looses an arm or leg and has "fantom pain, or itching"?
Just a thought.

It does sound a bit like phantom pain, I had the top two joints of two toes amputated and I still feel them itching and have some phantom pain after two years. It's the weirdest sensation and I know what it is. It must be really weird for a puppy when they haven't a clue what's going on.

Poor Little Puppy!!!!

Have her checked out by the vet. Is the tail healed properly??? Fleas do like to gather in that area, and it could be phantom pain. Also, check her anus. Is she pooping properly??? Sometimes anal glands will get plugged. Rusty always likes his butt scratched, right where his tail is. So do my other babies. That is a hard to reach spot. Make sure your puppy is also wormed, as worms can make the anus itch, and the animal will try for its tail, thinking that the problem is in that area. Or else, she just has an itching problem there. Does she like you to scratch there??? Once you have her cleared by the vet, mabye she will get used to having "no" tail. It also helps to scratch the area, mabye it does itch alot, and that is the case with many boxers. They all stick their butts in my face!!!!!!
